You can't hold all of that in a small, un-upgraded ship, you just can't. No matter how you use it, eventually, there's no way you can hold multiple chests (like 15 or more), a small farm of 10 dirt blocks wide, a bed, a magnetic crucible, a T4 crafting table, the robotic crafting table and the various other crafting tables you can literally only gain access to with a larger ship, such as the holiday one, or the thing that can compact pixels into holdable items for storing similar to that of a bank.
